Best way to organize Socket.io files

I've created a simple shooter game, where players simply go around and fight until one gets hit. Within the game, there are multiple classes, such as a class for a player or a bullet.
I've been trying to add the game to socket.io and node.js, but it's been turning out really messy, as everything is in and done in my server.js file.
Is there a way to have separate files for each class, which can be accessed in the server.js file, and what is a good way to organize a socket.io game?
